While North American colonies developed unique cultures and governments, most eventually came to share similar patterns of racial slavery, mercantilist economies, and conflict with Native Americans which had longer-lasting and more significant effects on society.

The counterpoint needs to be only one specific category of difference. You also need to rephrase so that your response is focusing on the actions of European colonizing nations, not just how the colonies themselves developed. Drop the final phrase about long-lasting and significant effects on society, those are details your body paragraphs will explore, here just say "more historically significant" to streamline the sentence.

I saw that “different goals” doesn’t count as a counterpoint

You are ALMOST there. The counterpoint still needs revision because it needs to be a way they colonized. "Different cultures" is an outcome of colonization. Think along the same lines as your main points, which are things they did to colonize (set up economic systems, established enslaved labor systems, etc.)
